This is a nice analogy to genome assembly and there are some technologies that try to label DNA before sequencing to aid reconstruction. The one that comes to mind when reading your post is the 10X Genomics system, which acts as a preproces

This problem is called sequence assembly or genome assembly, not sequence alignment (which is a related problem).
