Those are all excellent points. I think the fact that it actually increases the file size, is probably it's biggest drawback. However, I wonder if zip.js would reduce the base64 inflation factor?

The unfortunate thing about JS syntax highlighters, is that people reading your site via an RSS feed don't get the highlighting. On the other hand for some sites that isn't an issue.
