Git under cygwin is so painfully slow, and gets exponentially slower as number of tracked files grow. Even SSD can't fully smooth out the difference :(

The reason is simple, Chrome Extensions Cookies API is not in experimental state no more, but nobody took time to update extension code.

The file still shows up in status and, the most important, changes from file still shows up in 'add|checkout|reset -p' which I use all the time.

Right, gitignore can only help with untracked files, not tracked and changed. Back in the day when I was using SVN, its ignore-on-commit feature (GUI only, but anyway) was incredibly useful.
