Maybe some of the issues could be addressed by using another tool like AsciiDoc (or subset from it) or reStructuredText. Another approach could be to define a strict and slightly extended Markdown dialect (everyone is doing it, anyway ...).

While I consider it a bit unrealistic to follow this approach in a big style, I like the idea. However, I would suggest to use asciidoc instead, since markdown is a bit to constrained. For examples image captions or tables are not possible
