It does streaming. You can pass a stream of JSON objects through standard input and jq will process them on stream. The master branch also has experimental support for JSON sequences.

TOML and YAML are nice as human-readable configuration formats; Protocol Buffers/Cap'n Proto are really good if the schema of your data is strongly defined.
