Why did you use mysql rather than postgres? It seems like most of your complaints about mysql are solved in postgres (the query planner is much stronger) and there's some features that seems would fit your team much better

I'm confused what the downsides are to using phonegap - Is it a speed thing? Are there features that a native client could use that phonegap can't access? Development is harder? Coming from a web background this seems like a huge boon. Why

Because ember-data supports the rails url scheme with no extra work. It's a little overkill, but they feel that they'll catch more users up front this way.
