Live migration is very useful feature - Last time I checked the support for it was very limited. Perhaps the situation is better now? One way around is to run LXC under KVM (and migrate the KVM then as needed).

Private CA's are the way to go. There are free tools for this sort of solutions. Requires some careful preparing but certainly possible. One should use one master CA which is used only when the signer CA's needs to be renewed etc.

Shorewall is probably nice tool but I have to agree. iptables (and netfilter thereof) are good to work with. In larger setups we used fwbuilder for generating the policy but it always boils down to understand iptables & netfilter.
