One of the reasons listed is that in the future they could add other indicators, but the native scrollbars can already do this. For example in XCode when you compile your code I believe little red lines will appear in your scrollbar at the lines that have compiler errors.

...with the caveat, of course, that the API for making a native scrollbar give these indicators is not available to a JavaScript web application.
