The footer is overlapping the header in IE11 because #content flex-basis is somehow being set to 0. I'm not sure if IE is being more pedantic on the flexbox spec or what.
This change in prefix-style.css seems to fix it:

-webkit-flex: 1;
-ms-flex: 1 1 auto;
flex: 1 1 auto;
}
