What I have done in the past was to create /srv/lib and /srv/www to handle CI sites. All sites would be served out of the www dir and CI would be stored in versioned dirs under lib.
The sites would then symlink to whatever version of CI they needed, which also allowed me to upgrade/test/downgrade quickly if needed.
