I can't agree with you more. I recently finished a pretty big project in Drupal that featured some custom functionality that we had to write ourselves. Not only was it a tremendous hassle to get everything to work nicely with all the other modules but the codebase is just ugly and as the article states has a very high learning-curve. As you say it gives awesome flexibility, but it most definitely comes at a price.
