Likely because there are very few flights between midnight and 6AM. This is because many cities have regulations on flights at early morning hours due to the noise generated.
Recently I did a similar project, except I chose to only look at flights from JFK to LAX (also only for 2013). I was looking more widely at flight time and what affects flight time. Despite these differences, I did come up with fairly similar data.

In my analysis I included the midnight to 6 am data on the chart, even though I had a grand total of 32 data points for that section.
