pandoc can do footnotes `[^1]` and citations `@citekey` but not internal references (like \ref{fig:blag} in latex). This is a problem for academic writing. I'm determined to write my thesis in markdown and recently wrote a pandoc filter that implements internal references using `#fig:blah`, with an `\autoref` like implementation.
