I thought this was going to be a comparison of asm.js and PNaCl, but the answer is, JS itself? What we really need are toolchains that cross-compile (the same codebase) to both asm.js and PNaCl. What's nice is the asm.js also works on browsers that support neither.

It is possible to have the same codebase on Emscripten and NaCl if you use SDL.
