I did this a while back, and everything I tried was a series of horrible hacks to get it sorted. With Windows whilst it maintains a lock on the process so you can't do anything nice like replace it, but you can actually just rename it to 'someapplication.old' then deal with it on relaunch. Made me miss Sparkle very much.
