I know there is a lot of on-going research in learning the 'operating system' of the brain across quite a few animal models. In rats, mice, and monkeys, a lab where I work looks at the neuron level while these animals learn behavioral tasks. Classic behavioral tasks are merging with basic neuroscience and advanced imaging, with the help of computing. At the neuron level, we are still at very immature levels of understanding, but the path and direction being taken looks very promising.
