You can keep them separate with Docker. I'm not sure what the workflow looks like, however: you make a simple image with just (say) alpine + apache, you run a shell there, set everything up, and when it works you basically try to replicate all the things you did manually in the Dockerfile? So in the end, you have to do everything twice?
