Instead of thinking in terms of how can we use technology to get just intonation, what if we start with things which already have just intonation (the human voice, string instruments) and then adapt technology to them. Of course this raises the barrier of entry significantly as you'd have to learn singing or an instrument. But I think composing music is inherently tied to the ability of producing music in real time. You can't be good writer if you have to pick and choose words on a computer. You need to be able to think and say what you want to write.
