I had the reverse of this when I played Bioshock Infinite. There's a puzzle late in the game, one of the DLC levels (the second dlc set in Rapture) where a lab has a bunch of chemicals written out. I immediately was like "this makes no sense, this is genchem level stuff they missed" And it turned out to be deliberate because it was actually a cypher puzzle, and the chemicals encoded it. Still annoyed because it was solved in a cutscene by the protagonist with no opportunity to figure it out yourself, though.
