Pretty much all of OPs complaints are answered by AsciiDoc. I've used it for my books, docs, etc. It's fantastic and has amazing toolchain support in IDEs, GitHub, etc. The big (good) publishers use it as their standard (O'Reilly, Manning, etc.).
