Markdown doesn't meet the author's needs. OK, that's fine. They shouldn't use it. But others find it useful, regardless of Markdown's limitations. Which is fine, too. The markup language you use (or don't use) doesn't determine or influence the quality of what you're writing.
Use what works for you. That could be Markdown, vanilla HTML, LaTeX, DocBook, (x)roff, whatever. No need to justify your choices.
