Mencoder or FFmpeg are fantastic OSS options for transcoding just about any input format to h263 (flv) or h264 (mp4) - both of which are supported under the latest flash players. In order to do VP6 you'll need a solution from On2 (www.on2.com).
Jeroenwijering's media player is probably the best open source player out there, and commercial licenses can be had for something like $35USD.
