If the Pencil was the cause of a widespread issue, then I have to imagine lots of articles would be being written about this and Apple would be taking it seriously. As it is, I think that iPadOS just has a variety of things that can trigger bad battery life, and that's much harder for Apple to tackle than a single, easily-defined issue like the Apple Pencil affecting battery life would be.
