Some tricks I've seen for this:
- Increase transparency of background windows
- Tint background windows
- Decrease saturation of background windows
- Darken background windows
- Change the titlebar / menu / buttons only, in the ways above
Personally I don't use extreme darks for dark mode, just some deep grays, so I can still see the shadow & the stacking effect works just fine.
