I agree about the original filename being worth preserving. I have usually renamed them with the paper's title and then the original filename, separated by a hyphen. Sometimes I add a keyword/company name. e.g. Wang03-shazam.pdf => An Industrial-Strength Audio Search Algorithm (Shazam) - Wang03-shazam.pdf Your folder system is nice, I like the idea of organizing by context in which I found it.
