Setting up something like Matomo instead of GA doesn't looks to me like a huge penalizing factor for a startup. If anything, EU startups could benefit from better control over the tools they use. One interesting halo effect of Google seeing that much data is also that US startup from ex-googlers get a head start on many insights.
