Emotions run on the same circuitry as thoughts / knowledge. I'm going to speculate that the same mechanism that works to consolidate memories is at work with emotions (and emotions are encoded in memories)
The distinction between thoughts/emotions conscious/unconscious is entirely arbitrary and made up.

The amygdala is much more involved with emotions. If you look into EMDR therapy for PTSD there is some interesting theory there. The short version is that extreme emotion prevents memories from being properly processed and stored, but techniques can be used to fix that. I've seen EMDR used to great effect on someone. I've also experienced REM while awake and reprocessing some memories on two occasions. I dont think anyone really understands this stuff, but there are explanations that make sense at times.
