I know there are some places that will make the jeans with a reinforced crotch for this very reason (helpful for riding bikes). I think a lot of larger brands that user to make jeans like this have stopped, likely to increase profits unfortunately. I've sewn up crotch holes in the past with some scrap fabric and it's not bad, but it is a bit tedious. I'm wondering if sewing in a simple piece of scrap fabric and then adding a small iron on patch would provide decent reinforcement.
