Is it possible that your FJ Cruiser could get rusted out in exactly the same way as the Honda Element from doing this?

  The FJ has drainage holes on the bottom so it all clears out.

  Yes - jeep wranglers are hosable and they will rust in this same way - if you don't completely remove the carpets and really let everything dry out you will get rust.
