I'm not a grammarian but "your" sure seems less wrong than "you're" in that sentence. "I was going to sympathise with you are having to put up with [stuff]" -

I'm not a grammarian but "your" sure seems less wrong than "you're" in that sentence. "I was going to sympathise with you are having to put up with [stuff]" - doesn't work.
