I've used the Intel VTune Profiler, I think it's free. It's a pretty good tool for profiling code and gives you quite a lot of information on how you're using the core pipelines, but you need an Intel processor to use it. I think it would have quickly flagged this kind of problem and told you that the processor were stalled waiting for cache.
