Alex, have you considered finding existing projects for your students to help out with, perhaps like Code for America, an open source project, or a business in their community, instead of creating a new website or app from scratch?
IMO it would be better for the student if they got exposure to mentorship from within the organization for which they were working. And it would probably be better for the non-profit if they had the resources to maintain it after your student rolled off the project into hopefully a full-time job.
If a non-profit didn't have the means to pay someone to build and properly maintain the site already, they probably aren't capable technology or money-wise to make sure it is properly maintained. Except for a static information only site, IMO it would be irresponsible to have a site that may be collecting private information to have the potential to eventually be sitting unmaintained, and perhaps, unprotected.
