I tried using Hugin for stitching scans of large maps, but eventually settled on GIMP as the best solution. Hugin is designed for making panoramas of photographs and does complex manipulations to smooth out distortions. It does a great job on that, but it is extremely hard to prevent it from distorting scanned images when stitching them together. Even with many control points, it will distort every image to some extent.
