I prefer paper to study on. But when it comes to making notes on the computer I just use notepad. If I need a diagram, paint. When the whole point is to engage your brain, get your imagination going to envision the topic at hand ; plain content is all that matters, let your imagination do the work. I think it is also why "movies vs books" have a lot of "the book was better" proponents.
