Unfortunately autotools is dumb. If you add a new source file to Makefile.am, you will have to run autoreconf to generate your Makefile anew. That’s fine, but it also regenerates configure, even if you didn’t touch configure.ac. AND THEN the Makefile sees that configure is new, and it reruns it. Autotools does not hear your screams.
