I don't understand the basis of this complaint. They knowingly went around the Shopify rev share by using their own payment gateway. Seems like Shopify called them out for misbehaving. Anyhow: For larger shops, self-host and find a good payment gateway. SaaS that takes a percentage will bleed you dry.

For larger shops, the pricing for SaaS platforms like Shopify and friends is less than 0.5% of GMV. If that's too much, the business has bigger problems that certainly won't be solved by self-hosting or maintaining their own homegrown backend.
