Now, I hate WhatsApp as much as the next guy, but no matter how much I re-read this thread I can't see the issue for the life of me. Isn't it obvious it's doing all those things? Of course it stores all your groups, of course it syncs all your contacts: it explicitly asks for permission to do so.
