Edit, I inadvertently stripped out the subdir whitelist, without it subdirectory files are completely ignored irrespective of whitelist flagging. I don't understand why it works, but it works. The gitignore should be: * !*/ !.gitignore !.bashrc !.ssh/authorized_keys
