Well, that would be org-mode. If you set an time estimate [1] it will give you a desktop notifiction when your time is over. Thanks to clocking in and out [2] you can record your time. And, well, it's org-mode, you can do basically everything if your are willing to learn it ;) And at the end of the day you can generate a nice table that shows you, how much time you spend with what.
