Not a linguist, but isn’t the influence of Arabic on both languages at around the same time seem worthy of considering? There seem some similarities with some of the words they mention as similar between Basque and Armenian (note, also not an actually speaker of any Arabic dialect) like txar for evil in Armenian and sharun is evil in some dialects of Arabic. Again, not a linguist, but loanwords from languages at the same time period make sense to me.
