I still like Graphviz for quickly creating a graph structure, but tweaking its layouts can be cumbersome (Note: yEd Live supports rudimentary Graphviz import as well). There's also dia, draw.io, Gliffy, LucidChart, OpenOffice Draw, Omnigraffle. And PowerPoint works to some extent as well. (Disclaimer: I work for yWorks.)
