Personally, I find it tedious and somewhat pointless to handwrite code. I think the best method of approach is to print out something that you're having trouble on, and highlight certain parts. Then, take those highlighted parts and write in the margins. For organization, I just use Simplenote. Notational Velocity on the Mac + the iPhone app results in a great combination that's always in sync wherever I am.
