Couple things: Mesos had a more sophisticated scheduler with better isolation for disk IO. It could also run arbitrary binaries in cgroups. I.e. a JVM based application without having to run it in a docker container. Uber took advantage of this by running thousands of nodes of Cassandra in DC/OS.
