I mostly use portable apps on a TrueCrypt partition and haven't noticed any particular performance problems. Even when I moved the partition to an external 5400rpm USB drive. I'm sure there's more overheard with full disk encryption and I might just be used to the lower performance of my portable apps. I'd say it's worth it.
