The issue has nothing to do with file formats, but work flow. Use different tools to use with the file format. I would personally use every cli program I can get my hands on and just convert them on my machine. Personally I just make scripts and view the output file to check for quality. I use ImageMagick mostly but Gimp and Inkscape also have command line interface.
