Looks like it'll use DNS-based verification, so it should work regardless of webserver/OS

ACME is on the path to IETF standardisation, and all of Let's Encrypt is Free Software, so Microsoft absolutely could enable this in a future IIS version. If you're a customer it can't hurt to tell MS you want this. Meanwhile you're at the mercy of third party probably volunteers to make what you want possible.
