Native apps are dramatically better for many tasks than web apps are or will be in the foreseeable future. This is why we have the app store(s). And the problems you mention really aren't "automatically" solved by web architecture, they are just easier to solve. However, there's nothing about native apps that make those problems particularly difficult, if you're willing to use a modern platform and ditch the legacy stuff. Meanwhile, the web has already built its own substantial mountain of legacy junk.
