A third party app (Pandora, for instance) can stop the iPod if it wants to, but not all third party apps (Mint) do.

Some games (Civ Revolutions for one) will ask you if you want to keep playing your own music or if you want Civ to play it's music. Some games just stop the iPod app's music :(
