Every company has issues and decisions that you don't agree with for variety of reasons. So looking for some perfect company will make your life much harder than it should be. It's just that you have to draw a line what's acceptable and what is not. Having experience in industry (or just general professional experience) can help a lot because it allows you to compare the issues and set the line. I know that because I was wayyy too idealistic and naive at my first full time job :)
