Can confirm that I've had the same problem with my El-Cap / 16GB MBP system too. I still suspect it was a faulty USB Network connection that caused it to throttle so much - but in the end, they diagnosed it with a faulty heat-sink on the MB and replaced it out. I've not had any other problems since then.
